During construction, our logs got punished by many days of rain. Most of the interior stains were removed but many were not. What can I do now that I have moved in to remove these unpleasant stains?

Sanding is usually a good place to start, especially if you've moved in.  There are chemical cleaners you can use (mild phosphoric acids and oxygenated bleaches) but they can be iffy if not fully neutralized.  Sanding, while a bit messier, is your safest bet.  You'd have to sand an entire section to avoid having different colors of wood.  But, honestly, if they were exposed that much, sanding them down is probably going to be a good idea anyhow.  Just use a sander with a vacuum attachment that will catch most of the sawdust.
